My SBS Server 2003 and ISA Server 2004 firewall stops ftp from a Unix box to the iternet. I get Deied Connectio and an error
Denied Connection SERVER-GOVE 12/11/2010 4:33:58 AM Log type: Firewall service Status: A non-SYN packet was dropped because it was sent by a source that does not have an established connection with the ISA Server computer. Rule: Source: Internal ( 192.168.56.20:33838) Destination: Internal ( 192.168.109.102:21) Protocol: FTP User:

I added port number to the FTP protocol (the default one in ISA) and it gave me a lot of weird problem. I then reconfigure the FTP protocol to only the 21 TCP port (like the default settings) and then added a new protocol with the specific port that i needed.

So, the suggestion is to not modify any protocols and when you need to allow a port, create a new protocol with that port number.
